ほかの方もちょっと仰っていますが、私は以下のような手順で仮想化してます。

１．新環境をクリーンに作成
２．新環境に「業務にどうしても必要なソフト」をインストール
３．新環境に VMware Player (or WorkStation) をインストール
４．VMware vCenter Converter [vmware.com]を使って、旧環境を仮想化
５．新環境を利用開始（必要なデータは仮想化された旧環境から随時移行）
６．仮想化された旧環境に問題がなさそうなら、旧環境をクリーンにして再利用するか、さくっと廃棄

データの取り忘れやら、ソフトの移植性なんかを考慮しなくて良いのが素敵です。
